The same happens if you clear local storage (i.e. if you clear browsing history). The solution would be using another method to store and load settings instead of localStorage, for example a JSON file (like the ones you create with export/import options) located in the script folder.
I hope this is fixed because I delete my history very often, which causes my keywords to be deleted too.

As for Chrome and the WebKit family, I doubt there's really any way to keep cross-domain data without making a full-fledged extension.

Thank you very much, settings persist now for me (I use Firefox).
Tags to highlight and state doesn't persist in FF private browsing.
None of the settings set in private browsing mode in firefox remain after being set in private browsing mode.
None of the settings enter private browsing mode either.
This is probably due to where you are storing the settings.
